measure depth from face of bell housing to end of input shaft, next measure how proud the inner surface of the pilot bearing from the face of the block... you need to make sure the end of the input shaft is actually supported enough. so compare these numbers and find out how much it extends into the bearing. do you have a dial indicator and mount? double check runout on the face of the bearing race. what is that runout number? dial indicator on face of flywheel, prybar between balancer and cover (gently) pry, zero indicator, prybar between flywheel and block, pry, read indicator, how much end play do you have? what's the clearance between the diameter of the input shaft and the bearing? we're talking .00X" measurement, what is it?

Ok, here goes.

1) Had flywheel balance checked -- good
2) got new pilot bearing(its' nice an tight around the input shaft - I measured .002 clearance) -- old one was good too
3) Replaced transmission input shaft bearing(inside the case) -- old one looked fine
4) checked runout on input shaft by manual turning ---- zero.
5) Vertical movement on input shaft -- none
6) Put flywheel on, then attached the trans to the engine and verified correct pilot bearing/input shaft seating through the clutch slave hole. Pilot bearing sits exactly in the middle of the pilot bearing "snub".
7) Transmission seats itself flush against the adapter plate without any force.... I feel like this would need some "forcing" if there was an issue with the input shaft lining up.

Out. Of. Ideas.

nothing out of hte ordinary, it will "move", but it won't click back and forth 1/2cm like a bad thrust bearing.... Sorry I don't have fancy measuring tools.
